The children died at Peaks Crossing south of Ipswich at about 2.45pm on Monday.
A woman aged in her 30s was airlifted to hospital and another child was driven there following the single-vehicle crash.
Paramedics also reported about 20 vehicles, including a bus, were involved in a crash near Jindalee Bridge at 2.15pm on Monday.
They are assessing four patients in that crash, which coincided with the afternoon storms.
The weather bureau is still warning of severe thunderstorms for southeast Queensland.
