Brisbane's Lady Cilento Hospital confirmed the four-year-old boy died on Wednesday afternoon and his younger brother is in a critical condition.
The father is being treated at the Royal Brisbane Hospital and is in a stable condition.
Fire investigators are now combing the ruins of the house to determine what caused the blaze.
It's understood the house did not have fire alarms and all three were asleep when the fire started.
